Override the Pretty URL setting in some cases

I noticed that once I enabled "pretty urls", all my name.php files want to go to /name/

Can I set a parameter somewhere to ignore it in some cases? I have a couch generated "sitemap.php" that I would like to remain with the php extension. Now it goes to 404 because I have not made any rewrite entries for it.
