I am sorry but I couldn't understand the situation completely.
Could you please explain it a little more?

The only way a template's name is not going to appear in the URL is if it is 'index.php'.
So, for example, if index.php has two folders - folder1 & folder2, this is what the URLs would look like -
http://www.yoursite.com/
http://www.yoursite.com/folder1/
http://www.yoursite.com/folder2/

But, as I said, I am not sure what you are trying to accomplish.
Please try explaining it with more details.

I only skimmed through this article, but did you generate and uploaded the .htaccess file after tinkering around with structure?

And after building more cloneable structures, do not forget to rebuild the htacces file...
